I could not figure this out and thought the feature was not available on my 6D. To answer Ryan, I have the same setup with a 6D + YongnuO 565EX II. I followed the instructions here and while the Yongnuo display does not show the exposure compensation moving up incrementally, the Canon does control the output of the flash as intended.
